There is a kernel option switch called 'ide=reverse', it could be that
your distro has something in one of the start-up scripts that detects an
add-on ide card and assumes you would prefer to use it as your main
controller. 
You might check 'dmesg' to see if its being used or add ide=reverse to
grub or lilo to see if it will change back.
