(I am assuming you're using DHCP on the Debian box, because if your Debian box has a static IP you shouldn't need to set up A & PTR records more than once on the Windows server.)

Windows config: Do you have dynamic DNS set up on the Windows server? Do you have the DHCP server set to forward the hostname to the DNS server if the client doesn't do it?

Linux config: Either set the hostname parameter in dhclient, or use pump which will automatically pass the hostname to the DHCP server - which, in Windows Active Directory land, is often the same box as the DNS server. Debian defaults to using dhclient, so that is probably what you're using. Look at /etc/dhclient.conf for the send-hostname parameter. Uncomment it and change the sample entry to the hostname you want sent to the DHCP server.
