I don't know if there is a command specifically for this, or if it's
built-in to KDE - I couldn't find it after a quick search. However, you
can get the same result by running the following in a terminal:

kwrapper `kdialog --inputbox "Run Program"`

You should be able to put this into your fluxbox menu like this:
[exec] (Run) {kwrapper `kdialog --inputbox "Run Program"`}

Alternatively, you could just put "[exec] (Run) {fbrun}" in your menu.
This is what I have. Not as pretty as KDE, but does the same thing.

As a side note, you can use KDE's functionality to prompt for the root
password in order to run programs as root by doing "kdesu -c <program
name>" - I have this in my menu for running gtoaster for burning CD's.
