Are you referring to Ubuntu 11.04? I get those stupid names mixed
  up.

What desktop are you using? Unity? gnome? KDE?

I assume that you are referring to the "Run Application" dialogue.
  Am I correct?

I have heard similar issues being discussed in other media. First,
I/we should know what desktop you are using.
Also, running xev - what keycodes do you get for the the Home and
  Windows keys?
  You refer to

hmmm! My experience is that on ubuntu, slackware and RH the the
'windoze' key maps to mod4 - as interpreted by the ubuntu gui and
 Super_L by xev.
