Just for thought:

Are you loading the videos back from YouTube before putting them in your
blog?

YouTube runs a normalization/reformatting process on your video before
it makes it available for viewing, so it you're comparing a video you
uploaded to YouTube and your blog, you're not comparing like things.

Now, if this is using the embed code from YouTube in your blog then
you're obviously using the same video :)

I have seen some times when I'm watching a blog video and I get flickers
  of what looks like the YouTube overlay on the video while it's
playing. I've not looked in to why that happens (nor have I checked it
on a Windows box since I don't have one to hand) but I wonder if it's
some sort of buffering issue. Perhaps a difference in the players or the
underlying implementation technology.

Not much help, I know, but hopefully a small bit of info that will help
you track down what's going on.
